It starts with an email from the inventory team. "We updated the product mapping in the Shopify connector last night." By the time the bookkeeper opens QuickBooks Online the next morning, six weeks of item details, categorisations, and linked transactions have been overwritten by the new mapping logic.
Nobody deleted anything on purpose. The Shopify integration did exactly what it was configured to do. It just happened to be configured wrong. And now the QuickBooks Online company file reflects data that does not match reality.

How Shopify Integrations Write to QuickBooks Online

Stage 1: The mapping change
Someone adjusts a product mapping, changes how shipping is categorised, or updates the tax treatment for a specific SKU. The change is logical and intentional. In the connector's settings, it looks correct.
Stage 2: The overnight sync
The connector runs its scheduled sync. It processes every order since the mapping change, applying the new rules. Depending on the connector, it may also retroactively recategorise historical transactions. Hundreds or thousands of records get updated in QuickBooks Online.
Stage 3: Morning discovery
The bookkeeper opens QuickBooks Online and notices that revenue categories look wrong. Items are mapped to the wrong income accounts. Tax treatments have changed. Linked transactions no longer reconcile.
Stage 4: The dead end
The firm contacts Intuit support for a rollback. Intuit explains that changes made by authorised third-party apps are treated as valid edits. There is no company-file-level undo. The audit log shows that changes were made, but it cannot reverse them.

This is not an Intuit failure. The QuickBooks Online platform processed write requests from an app that had authorised access. From Intuit's perspective, the data changes were legitimate operations performed through the API.
Intuit's Terms of Service cap liability for data loss at $100 USD. That cap applies regardless of the cause. Whether data is lost through user error, app error, or any other scenario, the maximum liability remains $100.

The Real Cost of a Shopify Sync Error
Manual reconstruction after a Shopify sync disaster follows a predictable (and painful) pattern:
Export Shopify order data. Pull every order for the affected period and cross-reference against what the connector wrote to QuickBooks Online.
Identify what changed. Use the QuickBooks Online audit log to trace every modification the connector made. For large sync batches, this means reviewing hundreds of log entries.
Reverse incorrect entries. Manually delete or correct the overwritten transactions in QuickBooks Online. This is tedious, error-prone, and time-consuming.
Re-enter correct data. Rebuild the accurate transaction records based on the original Shopify data and the correct mapping logic.
Re-reconcile. Every corrected transaction needs to be reconciled against bank and payment processor records.
For a mid-volume Shopify store syncing to QuickBooks Online, this process can take a full week of billable time. That is before accounting for the downstream effects on GST/HST filings, financial reporting, and client confidence.
